I only started watching SG1 once I was really into Atlantis, so it feeds my us vs. them kink and probably isn't really fair ;)
I watched (and loved!) SG-1 since the beginning and I still think the SGA folks were treated shabbily by the SGC. I think the attitude goes along with the theory that many of them were considered misfits and expendable.
Also, I lay much of the blame at Landry's feet. I've never really been able to warm up to him on either show. I hope General Hammond would have treated the SGA-ers better. O'Neill generally treats them pretty well--but he's become very distanced since he's gone to DC. I enjoy fics where we see that O'Neill is doing the best he can for Sheppard, but has to work behind-the-scenes.
